Luca Toni converted a penalty after Nigel de Jong had shoved Leandro Greco, cancelling out Carlos Bacca's opener for Milan.
De Jong was sent off in that incident, leaving Milan with 10 men for 34 minutes.
Empoli moved a point behind Milan and Atalanta after easing to a 3-0 win over Carpi, while Chievo Verona had a penalty saved but still won 1-0 against Atalanta, which had two players sent off.
