Substitute Andrea Bertolacci put the hosts ahead in the 69th minute, immediately after coming on, but Mohamed came to Galatasaray's rescue at the death.
The Egypt striker, who was introduced three minutes past the hour mark, notched home on the second attempt after his initial close-range effort was parried by the keeper.
He atoned for his costly penalty miss that saw Galatasaray lose 2-1 to rivals Besiktas last month.
Mohamed, who is on loan at Galatasaray from Cairo giants Zamalek, took his tally to four league goals in 11 appearances this season. The Turkish side can make the move permanent if they pay $4 million to Zamalek by December.
Galatasaray lie fourth in the league table with 21 points, nine behind leaders Trabzonspor.
Mohamed will now join up with Egypt's national team for two World Cup qualifying games against Angola and Gabon.
