Salah al-Buraiki, 19, died after being shot in the neck, the ministry said in a statement, adding that three other Palestinians were wounded in the clashes.
The Israeli occupation army said that, during the Jenin operation, "suspects hurled explosive devices and fired shots at the security forces, who responded with live fire. Hits were identified."
"The occupation army killed Salah in cold blood when he was riding his motorcycle with his friends during the Israeli occupation forces storming the city," Salah's father said to the Palestinian news agency WAFA.
More than 175 Palestinians have been killed including 41 children since the beginning of the year including 124 in West Bank, and 51 in Gaza Strip.
On Thursday, shops, offices and schools were closed across the occupied West Bank as Palestinians went on strike to protest Israel's killing of Udai Al-Tamimi.
Al-Tamimi, 23, a resident of the Shuafat refugee camp, was killed in a fire exchange with Israeli forces at the entrance of an illegal Jewish settlement in Jerusalem after allegedly shooting dead an Israeli soldier on 8 October.
Around 475,000 Israelis now live among 2.8 million Palestinians in settlements across the occupied territory, which are illegal under international law.
On Thursday, Egypt called on Israel to stop the violence in the occupied Palestinian territories and return to the negotiating table to make peace with Palestinians based on a two-state solution.
