After taking an early lead through Mostafa Shalaby and doubling their advantage with a goal from Nasser Mansi, Zamalek allowed their visitors to score three goals.
However, Mansi scored twice to help Zamalek draw level before netting the winner during injury time.
Newly signed Moroccan Ahmed Belhadji had an impressive performance in the game, providing two assists.
Zamalek collected only five points after six games, finishing at the bottom of Group D, while Al Merrikh finished third with two points more.
Zamalek started their group stage campaign with a goalless draw against Al Merrikh before losing 2-0 to Esperance of Tunisia, who have already qualified for the quarterfinals.
Although they managed to beat Esperance 3-1 at home, Zamalek lost both games against already qualified CR Belouizdad of Algeria.
