Hosts Auxerre took an early lead as forward Jubal scored the first goal only five minutes into the match with a penalty kick. Winger Da Costa doubled the score two minutes before the break.
Egyptian striker Mostafa Mohamed headed Nantes' only goal in the 55th minute in the 31st matchday of the French League.
The result leaves Nantes in 15th place with 31 points after 31 games, just ten points above the relegation zone.
Mostafa Mohamed is currently Nantes' top scorer with eight goals and three assists in 30 league games.
The 25-year-old striker joined Nantes on a season-long loan from Galatasaray with an option to buy. The Ligue 1 team has not of yet triggered the clause.
