An own-goal from Mohamed Abdel-Moneim in the 39th minute and second-half goals from Fagrie Lakay (77) and Mostafa Fathi (90+2) sealed Pyramids FC's largest ever defeat against Ahly.
The result has no effect on their status as Ahly have already secured the league title two weeks ago, while Pyramids FC are second with 73 points, nine points behind the leaders who have played one game less.
Both teams have heavily rotated their teams as the season is drawing to an end and the game had no interest except for pride, with all places settled.
Pyramids FC were by far the better side in the first half, putting pressure on the recently crowned champions and getting what they deserved even if it was not by their own feet.
International defender Mohamed Abdel-Moneim converted an own goal in the 39th minute while trying to clear a low cross from Moroccan right back Mohamed El-Chibi, wrongfooting his keeper.
Pyramids FC could have opened the gap but were unlucky to see attempts from Mahmoud Saber and Mostafa Fathi denied by the post.
On the other hand, Ahly threatened Pyramids FC keeper when Tunisian winger Mohamed Dhaoui sent a curler just over the bar midway through the first half.
Ahly improved after the interval and second-half substitute Ahmed Abdel-Kader came close from scoring twice, but lacked efficiency in front of goal.
In a rare Pyramids FC attack in the second half, Lakay exchanged passes with Mahmoud Oka to go clear on target and beat El-Shennawy from close range in the 72nd minute.
As Ahly attacked en masse, they left acres of space at the back. Mahmoud Saber ran into space but his shot was blocked by El Shennawy, but the ball fell into the path of Mostafa Fathi who slotted home from close range.
Hussein El-Shahat had the chance to pull one back but his penalty kick was rejected by the post.
