The 24-year-old converted a penalty in the 11th minute, giving his side an early lead.
However, Dante Polvara of Aberdeen leveled the score 11 minutes later.
Defender Robin Koch then secured the winning goal just before the hour-mark.
With this victory, Eintracht Frankfurt currently sit atop Group G with three points on level with PAOK, who also won their match against HJK Helsinki with the same result on Thursday.
Marmoush's goal in the game marks his third goal of the season in all competitions.
He had previously scored in the Bundesliga and another in the German Cup.
The Egyptian international joined Eintracht Frankfurt from Wolfsburg on a free transfer in the summer.
