Guinea-Bissau took the lead in the 20th minute when Manuel Baldé found the back of the net with a right-footed strike from inside the box, assisted by Alfa Semedo.
Burkina Faso responded in the 61st minute when Bertrand Traoré unleashed a powerful right-footed shot from outside the penalty area to level the score.
Both teams shared the points, leaving them joint runners-up in the group with a point each, ahead of Sierra Leone and Ethiopia, who are yet to open their accounts, and behind Egypt who hammered Djibouti 6-0 on Thursday.
Guinea-Bissau will face Djibouti, who currently occupy the bottom of Group A with no points, on November 20, while Burkina Faso will take on Ethiopia a day later.
The winners from each of the nine groups will secure direct qualification for the World Cup, while the best runner-up across all groups will earn a chance through a playoff round.
