El-Shahat, 31, departed the camp early on Saturday due to a muscular injury.
He was called up to the national team by newly appointed coach Hossam Hassan after being excluded from the 2023 AFCON squad.
"El-Shahat complained of muscular pains before the training session, and scans revealed that he is suffering from a hamstring strain," stated the Egyptian Football Association (EFA) via Facebook.
"The technical staff decided not to risk the player and allowed him to return to his club," added the EFA.
Shalaby, 29, will don the Pharaohs' jersey for the first time.
Since joining Zamalek in October 2022, he has made 43 appearances, scoring five goals and providing eight assists.
The Pharaohs are currently preparing for an international friendly tournament, scheduled to take place from 22-26 March in the New Administrative Capital.
The tournament will feature Egypt, New Zealand, Croatia, and Tunisia.
On 22 March, Egypt will face New Zealand, while Tunisia will take on Croatia.
The losers of these matches will compete in a third-place match on 25 March, and the winners will battle for the trophy on 26 March.
This tournament holds significant importance as it serves as crucial preparation for Egypt's upcoming World Cup qualifiers against Burkina Faso and Guinea-Bissau, which will take place in June as part of the third and fourth rounds of the 2026 World Cup qualifiers.
