Ibrahim Adel opened the scoring for Pyramids in the 28th minute, converting a through ball from Congolese striker Fiston Mayele.
Ahmed Samir equalised for Talae El-Geish five minutes from time, but Mohamed Hamdi secured victory for Pyramids with a late strike in stoppage time.
Pyramids, who dominated the match, moved back to the summit with 36 points, three ahead of title holders Ahly.
The victory followed Ahly's 1-1 draw with Zamalek on Saturday.
Pyramids next face Ittihad of Alexandria in the 16th matchday of the Egyptian Premier League on Friday.
