Josue Tendrebibogo opened the scoring for Burkina Faso in the 12th minute, followed by Bertrand Traoré doubling the lead in the 33rd.
Mohamed Zirgane extended the advantage to 3-0 shortly after halftime, 47, before Lassina Traoré sealed the rout with a fourth goal in the 67th minute.
Djibouti managed to score their lone goal in the 88th minute through a penalty converted by Samuel Akinbiyi.
The victory propelled Burkina Faso to second place in Group A with 8 point, just two points adrift of leaders Egypt - who have played one game less - and edging third-placed Sierra Leone on goal difference.
Djibouti remain rooted to the bottom of the group with a solitary point, five behind fourth-placed Guinea-Bissau.
Ethiopia, currently fifth with three points, will face Egypt later Friday in the same round.
