The first half saw plenty of drama, including a missed Zamalek penalty, a VAR-overturned spot kick, and a disallowed Petrojet goal, but ended goalless.
Petrojet broke the deadlock early in the second half when Tawfik Mohamed curled a superb shot into the net in the 57th minute.
Nasser Maher, who had earlier missed a penalty, redeemed himself by leveling for Zamalek with a diving header inside the box.
Zamalek pushed for a winner but left gaps at the back, with Maher and substitute Mostafa Shalaby wasting chances. They paid the price in the 90th minute when Farouk latched onto a precise through ball from Mostafa El Gamal and slotted past goalkeeper Mohamed Sobhy.
Petrojet lead Group A with nine points from three matches, while Zamalek sit fourth with a single point from two games.
