Forward Lassina Traoré starred for the visitors, scoring twice - once in each half - to secure three vital points in the sixth round of group-stage action.
Traoré opened the scoring in the 7th minute, finishing from close range after a well-timed assist from Dango Ouattara. Guinea-Bissau responded through Zidane Banjaqui, who levelled the match in the 36th minute with a composed strike following an Alfa Semedo setup.
Burkina Faso regained the lead in the 73rd minute when Traoré rose highest to meet an Adamo Nagalo cross, heading home the decisive goal.
The result lifts Burkina Faso to 11 points, tightening the race in Group A, where Egypt currently lead with 13 points but have played one game less. Guinea-Bissau remain fourth with six points, trailing third-placed Sierra Leone (7 pts), who are set to play Egypt on Tuesday.
Ethiopia sit fifth with three points, while Djibouti remain bottom with just a single point.
Egypt, unbeaten so far in the group, will look to extend their lead when they face Sierra Leone in their sixth-round fixture in Cairo.
