Petrojet skipper Rashad Metwali put his side ahead in the 24th minute with a well-taken strike from inside the area.
Zamalek responded six minutes later when defender Hossam Abdel-Maguid converted from the penalty spot to level the score.
Ahmed "Esho" Abdel-Rahim put Zamalek in front five minutes into the second half with a powerful shot from outside the box, before veteran winger Mahmoud "Shikabala" Abdel-Razek sealed the win late on with a rocket from inside the area.
Zamalek stayed third in the standings on 44 points, 11 adrift of league leaders Ahly. Petrojet remain eighth with 26 points.
Zamalek were reduced to 10 men in stoppage time after forward Mostafa Shalaby was sent off following a clash with a Petrojet defender.
El-Ramady, 60, was appointed interim manager on May 7 following the departure of Portuguese coach Jose Peseiro.
He had overseen a 2-2 draw with Ceramica Cleopatra and a 1-0 loss to Pyramids FC prior to Saturday’s win.
Zamalek now turn their attention to the Egypt Cup final against Pyramids FC on 5 June, where a win could salvage silverware from an otherwise underwhelming season.
