Thorup was appointed earlier this month to replace Spaniard Jose Riveiro, who was dismissed following a poor start to the season.
Despite a notable improvement under interim coach Emad El-Nahass, the Cairo club opted for the 55-year-old Thorup, who signed a two-and-a-half-year contract.
Ahly currently sit third in the Egyptian Premier League on 18 points, level with leaders Masry and Zamalek but behind on goal difference.
The defending champions have a game in hand and could overtake both rivals.
The Red Devils will begin their Champions League campaign on Saturday against Burundi’s Aigle Noir at Intwari Stadium in Bujumbura, marking Thorup’s first competitive match in charge.
