Anguissa suffered the injury while on international duty with Cameroon.
Napoli said medical tests revealed a “high-grade lesion to his left hamstring.”
The Serie A champions did not specify how long the 29-year-old would be sidelined, but Italian media reported he could be out for three to four months.
Anguissa has been a key figure for Napoli this season, scoring four goals and providing two assists in 15 appearances in all competitions.
Cameroon have been drawn in Group F alongside Ivory Coast, Gabon and Mozambique for the tournament, which kicks off in December.
