The world governing body said the latest sanction is linked to unpaid dues owed to French club Saint‑Étienne relating to the transfer of Moroccan fullback Mahmoud Bentayg.
Media reports said the Cairo giants must pay about 500,000 euros to the French side.
The 26-year-old joined Zamalek on a one-season loan in the summer of 2024 before the move was made permanent the following summer.
The cash-strapped Cairo club have repeatedly been sanctioned by FIFA for outstanding payments in recent years.
The latest ruling marks their 12th sanction since the start of the season.
Zamalek must settle all outstanding cases before the end of May to obtain the license required to participate in inter-club competitions organized by the Confederation of African Football next season.
Under CAF regulations, clubs must clear all financial obligations before they can be granted a license to compete in continental competitions.
Zamalek, who last won the Egyptian Premier League title in 2022, currently lead the table with 43 points ahead of the start of the final phase of the domestic campaign.
On the continental stage, they are on course for the semi-finals of the CAF Confederation Cup after earning a 1-1 away draw against Congolese side AS Otoho d'Oyo in the first leg of their quarter-final on Saturday.
The return leg will be played in Cairo on Sunday.
