The latest sanction is linked to unpaid dues owed to Tunisian winger Ahmed Jafeli.
The 22-year-old joined Zamalek from Tunisian side US Monastir in the winter of 2025 but failed to establish himself in the team.
He was loaned to Saudi club Abha in the summer of the same year before returning six months later.
The cash-strapped Cairo club have repeatedly been sanctioned by FIFA in recent years over outstanding payments.
The latest ruling marks their 14th sanction since the start of the season.
Zamalek must settle all outstanding cases before the end of May to obtain the licence required to participate in inter-club competitions organized by the Confederation of African Football next season.
Under CAF regulations, clubs must clear all financial obligations before they can be granted a license to compete in continental competitions.
Zamalek, who last won the Egyptian Premier League title in 2022, currently lead the table with 43 points ahead of the start of the final phase of the domestic campaign.
On the continental stage, they reached the semi-finals of the CAF Confederation Cup after defeating Congolese side AS Otoho d’Oyo 3-2 on aggregate.
