The sanction followed Ahly’s 1-1 draw with Ceramica Cleopatra in the domestic league earlier this month.
The league’s competitions committee had initially handed the international keeper a four-match suspension and a fine of 50,000 EGP.
On Sunday, the Egyptian Football Association (EFA) appeals committee reduced the ban to two matches while upholding the financial sanction.
The 38-year-old, who was on the bench during the match, was shown a red card after the final whistle.
Video footage appeared to show him attempting to confront the assistant referee.
Tensions flared at the end of the game after the referee declined to award Ahly a stoppage-time penalty following a VAR review, with the score at 1-1.
Ahly later lodged an official complaint with the EFA against the match referee, citing what it described as “blatant” errors that materially affected the outcome and alleging he verbally abused players. The EFA has yet to rule on the complaint.
The appeals committee also upheld a 20,000-pound fine imposed on the club.
El-Shennawy has already served one match of his suspension, missing Ahly’s 2-1 win against Smouha.
He is set to miss the game against Pyramids FC on 27 April but will be eligible for the Cairo derby against Zamalek on 1st May.
Ahly, the defending champions, are third in the league standings on 44 points, two behind leaders Zamalek, who have a game in hand.
Pyramids FC are second on the same points as Ahly, also with a match in hand.
