The strike hit a crowded street near the entrance of the Al Fakhoura school, which is run by the UN agency for Palestinian refugees, UNRWA.
The school-turned-shelter is now housing thousands of Palestinians displaced by Israel's 11-month assault on the Gaza Strip.
“This is the place that has been hit by the Israeli forces… this is a bread stand and people and civilians have been hit while buying bread from this mini stall,” an Al Jazeera correspondent said, pointing to bloodstains on the ground as he described the scene.
Earlier on Monday, Israeli warplanes bombed an area near the same school, killing one civilian and wounding several others.
The latest Israeli strike on civilians follows the early morning arrival of 16 Palestinian bodies at hospitals in Khan Younis, some of whom were killed in Israeli bombardments on Monday.
Additionally, Palestinian news agency WAFA reported that two Palestinians, including a child, were killed in an Israeli strike on a tent sheltering displaced people northwest of Khan Younis. They were transferred to Nasser Hospital in the city.
In central Gaza, Israeli warplanes bombarded the Al Bureij camp and areas near the Al Nuseirat camp. Further north, the Israeli army targeted residential buildings south of the Al Zeitoun neighbourhood in Gaza City.
According to Gaza's health ministry, Israel's ongoing bombardment and assault have killed at least 40,786 Palestinians. The UN rights office says most of the dead are women and children.
