El Karti opened the scoring just one minute before halftime with a superb glancing header after a free-kick was floated into the area.
Pyramids laid siege to Maqassa's area but could not double their advantage, having spurned some easy chances.
They were punished when Maqassa equalised against the run of play four minutes into the second half, Eric Serge's bouncing shot from the edge of the area going past the keeper.
El Karti came to Pyramids' rescue on the hour mark when he ghosted unmarked at the far post to score on the half-volley following a left-wing cross.
The 27-year-old joined the Emirati-owned club from Morocco's Wydad on a four-year deal earlier this month.
Pyramids are hoping to mount a serious title challenge this season following three consecutive third-place finishes in Egypt's premier domestic competition.
