Cisse put Zamalek ahead on 27 minutes with a low shot from inside the area, marking his first goal since May last year.
The 23-year-old has made only two substitute appearances in the Egyptian Premier League so far this season as he remains short of match fitness.
Coach Patrice Carteron will be hoping Cisse regains his form to give him another option on the flank following the departure of key winger Mostafa Fathi, who joined Saudi Arabia's Al-Taawoun on a three-year deal earlier this week.
Youssef 'Obama' Ibrahim doubled Zamalek's lead over Ceramica Cleopatra from the spot on the stroke of halftime before an own goal from Walid Abdel-Moniem completed the rout on 66 minutes.
Ceramica Cleopatra pulled one back with a penalty from Shadi Hussein five minutes from time.
Zamalek, who played with a second-string side in the inaugural edition of the EFA Cup, had been already eliminated before facing Ceramica Cleopatra. Their first win in four matches saw them move up to fourth in their group with four points.
