The struggling outfit eased their woes after emerging winners from a game that witnessed three quick-fire red cards and two penalties in the dying minutes.
Ghanaian winger Yaw Annor put Ismaily ahead after 16 minutes when he beat his challenger on the right hand side of the area and drilled an angled shot home.
Enppi's hopes of getting something from the game were dealt a blow when Mostafa Shakshak was sent off for a second bookable offence on 80 minutes but numbers were evened up two minutes later when Ismaily's Mohamed Hassan received his marching orders.
However, Enppi lost another man shortly after, with Khaled Reda receiving a straight red card for a reckless challenge on the shin of Ismaily's Mahmoud El-Shabrawi.
Defender Baher El-Mohammadi doubled Ismaily's lead one minute into stoppage time after converting a penalty awarded following a VAR review.
Enppi's Ali Fawzi scored from another penalty eight minutes later, also given following a VAR review, but it was too little, too late as Ismaily secured a precious victory.
Ismaily are led by caretaker coach Ayman El-Gamal after Spanish boss Juan Garrido was dismissed earlier this month after drawing twice and losing three times in their opening five games.
They moved up to 14th in the 18-team table with six points after beating Enppi.
