Defender Ali Gabr was expelled early in the game but Moroccan midfielder Walid El-Karti rebuffed in the 55th minute Hossam Abdel-Meguid’s fifth minute goal.
Pyramids FC advance to Egypt Cup final for the second time in their history. Their first time was in 2019, also after defeating Zamalek.
They will play the winner of the Ahly and Smouha match, which will take place on Tuesday.
Thrilling start
The game was off to a blistering start with a goal and a red card inside the opening 11 minutes.
Abdel-Meguid rose above the defence in the fifth minute to meet a corner form Ahmed 'Zizo' El-Sayed with a powerful header at the far post.
Six minutes later, Tunisia striker Seifeddin Jaziri was clear on target leaving no choice for Gabr but to bring him down just before entering the box to receive his marching orders.
Zamalek took off their foot from the pedal as Pyramids FC regained their composure.
Coach Jesualdo Ferreira brought in his attacking options with the likes of Mostafa Shalaby, Mahmoud 'Shikabala' Abdel-Razek and Samson Akinyoola but they could not make their domination count.
Former Egypt keeper Ahmed El-Shennawy turned out to be the hero of the night after blocking Zizo’s Panenka kick and Shikabala’s fifth shot.
