Pyramids FC were held to a 1-1 draw at home in the first leg one week earlier in Cairo.
Midfielder Celimpilo Ngema scored the winner, six minutes before the break after capitalising from a rebounded ball from Pyramids FC to score easily.
The Egyptian side produced a convincing performance during the game but they paid their lack of cutting edge as they squandered many easy chances.
Pyramids FC South African striker Fagrie Lakay was guilty for wasting two easy chances while Tunisian forward Fakhreddine Ben Youssef and midfielder Eslam Issa missed another couple of chances to exit the competition.
