The visitors took the lead through Mohamed Hamam in the 66th minute, and Noor Alaa doubled the lead eight minutes from time, leaving Ismaily unable to mount a comeback.
This is a disappointing result for the two-time Egypt Cup winners, who have had a poor start to the season and remained at the bottom of the league table for a long period, leading to three coaching changes.
However, the team's fortunes improved with the arrival of Hamza El-Gamal, who took charge of the team last February and helped them climb to 11th place in the 18-club league table with 32 points.
The loss in the Egypt Cup represents a huge a setback for El-Gamal and his team.
Nojoom will now face Smouha in the round of 16 of the Egypt Cup.
