Both players were unable to join the team's trip to Tanzania on Wednesday.
The White Knights will face Arta Solar in the first leg of the round of 32 in Tanzania.
Zizo sustained an injury during Egypt's 3-1 friendly loss to Tunisia on Tuesday, while Fatouh picked up his injury during a training session the day before.
On Wednesday, coach Juan Carlos Osorio announced a 24-man squad that includes veteran fullback Mohamed Abdel-Shafi, who reversed his decision to retire.
Defender Mahmoud Alaa and forward Youssef 'Ibrahim' Obama, who returned to the club after loan spells this summer, are also included in the list.
Zamalek have not made any new signings this season due to a FIFA-imposed transfer ban. The ban will be lifted once the club pays the outstanding dues to Portuguese club Sporting Lisbon.
In 2019, Zamalek emerged as winners of the Confederation Cup. On the other hand, Arta Solar created history by becoming the first Djiboutian club to advance past the first round of the Confederation Cup, defeating Somalia's Horseed SC 6-0 on aggregate.
The second leg of the round of 32 will take place in the first week of October.
