Abdoulaye Kanou scored the only goal of the game in the 65th minute with a powerful shot from outside the box after a solo run.
The hosts dominated the second half after a goalless first period, in which both teams struggled to create clear chances.
Modern Future goalkeeper Mahmoud Gennesh made several saves to keep his team in the game, but could not prevent Kanou's strike from finding the net.
The win took USM Alger to nine points from three games, while Modern Future remain second with 6 points.
The two teams will meet again in Cairo on 20 December in the fourth round of the group stage.
