Goals from Mostafa Shalaby and Abdallah El-Said sealed the victory for the White Knights, propelling them to 9th place in the league standings.
Zamalek's victory comes as a welcome relief amidst their public dispute with the Egyptian Football Association (EFA) following a contentious defeat to Masry on Monday.
In addition, the White Knights missed many of their influential stars through injuries and suspension.
The home side dominated possession in the first half, restricting Pharco's chances at goal.
It was Shalaby who broke the deadlock in the 15th minute, calmly slotting the ball into the net with his left foot after a headed cross from defender Hamza Mathlouthi following a corner kick by Abdallah El-Said.
Pharco attempted to mount a comeback and thought they had scored through Saif Thierry, but the goal was disallowed due to an offside call.
In the second half, Zamalek's Portuguese coach, Jose Gomes, injected fresh energy into the midfield by introducing youngsters Ammar Yasser and Travis Mutyapa.
However, the half proved to be a more cautious affair, with Pharco relying on counter-attacks to threaten the Zamalek defense.
Six minutes into the second half, a penalty was awarded to Zamalek following a VAR check after Pharco FC goalkeeper Mohamed Shika obstructed Youssef Ibrahim.
Veteran midfielder Abdallah El-Said confidently converted the spot-kick with his right foot, taking his Premier League tally to 126 goals, just one goal shy of equaling El-Sayed El-Dhizui's record.
In an attempt to bolster their attack, Pharco FC's technical staff introduced Mohamed Fakhry and Mahmoud Emad as substitutes for Ahmed Fouad and Kingsley Sokari in the 60th minute.
Zamalek responded by bringing on Mohamed Ashraf to replace El-Said eight minutes later.
Despite some late attempts from both sides, including a shot by defender Hossam Abdel-Meguid that hit the post, the score remained unchanged.
Youssef Ibrahim had a golden opportunity to extend Zamalek's lead in the 75th minute but sent his shot over the crossbar.
With this victory, Zamalek climbed to 9th place in the league standings, accumulating 34 points from their tenth win of the season.
On the other hand, Pharco FC maintained their 15th position, just above the relegation zone, with 22 points.
