Proxy SC midfielder Hossam Barakat narrowed the gap by converting a penalty in the 19th minute, making it 3-1.
Adham Ahmed then brought Proxy SC even closer with a goal in the 22nd minute, making it 3-2.
However, Zamalek's veteran midfielder Abdallah El-Said extended their lead with a fourth goal from the penalty spot in the 81st minute.
Substitute striker Nasser Mansi sealed the victory for Zamalek with a goal in injury time.
In the round of 16, Zamalek will face Talae El-Geish, who defeated Port Fouad 1-0 in the same round.
