The Green Eagles took an early lead in Group D with three points, ahead of Zamalek's clash with ZESCO United later in the day.
Bonheur Mugisha converted a penalty in the 59th minute to give Masry the lead, before Kaizer Chiefs' Yusuf Solomons equalized eight minutes later with a well-placed strike.
But Mohamed Hashim sealed the win for Masry with an 87th-minute goal, ensuring all three points for the hosts.
Masry began the match with high intensity, using their home advantage to pressure the Kaizer Chiefs defense.
In the third minute, winger Abderrahim Deghmoum came close to scoring, sending a powerful shot that was denied by Chiefs goalkeeper Brandon Petersen.
Despite dominating possession in midfield, Masry struggled to break down Kaizer Chiefs’ defense in the first half.
Early in the second half, Masry had another close call when Deghmoum’s header from a Mahmoud Hamada cross hit the left post.
The breakthrough came in the 59th minute when Kaizer Chiefs’ goalie Petersen fouled Hamada inside the box, allowing Mugisha to score from the penalty spot.
Kaizer Chiefs responded quickly, as Solomons controlled the ball well, evaded a challenge, and drilled a low shot past Masry goalkeeper Mahmoud Hamdy to make it 1-1.
Masry's Tunisian coach, Nabil Kouki, made key substitutions to freshen up his attack, bringing on Mohamed El-Shamy, Ahmed El-Karmoty, and Karim Bambo.
The move paid off in the 87th minute when defender Hashim followed up a loose ball inside the box and slotted it into the net for the winner.
Masry now sit atop Group D and will travel to Zambia to face ZESCO United on 30 November before returning home to face Zamalek in their third group match.
