The 30-year-old has been out of action since suffering a muscle injury in Arsenal's Premier League game against Fulham on 27 August.
He returned to Arsenal’s training on Saturday but he was dropped from the squad that thrashed Nottingham Forest 5-0 in the Premier League on Sunday.
Elneny, who was granted a one-year contract extension in the summer, has made 148 appearances for Arsenal in all competitions, scoring five goals and providing 10 assists.
Arsenal secured their place in the next round as they top the Group A with 12 points, two points ahead of PSV Eindhoven and eight off third placed Bodo/Glimt
