The 25-year-old international player was stretchered off during the first half of Monday's Future Cup match against Viborg.
“Scans have shown that Ashour will not play again this season. The player has now traveled to Egypt to receive treatment and rehabilitation,” the club said in a statement without disclosing details of the injury.
“We are very sorry that Emam will not be able to play more matches this season. At the same time, Emam is upset, and he did not want to end the season this way,” the statement added.
On the winter transfer market deadline day, Ashour signed a four-and-a-half year contract with Midtjylland, joining from Cairo giants Zamalek.
Ashour has scored two goals in seven appearances in different competitions so far with the Danish club.
He had a dream start with the team, scoring in his debut against Sporting of Portugal in the Europa League in mid-February, before hitting the net again in a 4-0 win over Viborg.
Midtjylland’s sports manager Svend Graversen said that the Egyptian national team doctor will be responsible for getting Ashour back, adding: "We have decided that the best for Ashour is to receive his treatment in a safe environment near his family."
