Borussia Mönchengladbach defender Ramy Bensebaini fired Algeria in front just before the break and Mohamed Amoura ensured the win in stoppage time.
Earlier in the day, Uganda were held to a 1-1 draw at home by Niger.
In Group G, Congo bounced back from a heavy 4-0 loss to Mali to claim a 1-0 home win over Gambia to go level with leaders Mali on three points before the latter visit South Sudan on Thursday.
In Group I, Mauritania drew 0-0 with hosts Gabon to keep their place on the top of the group with four points.
The winners and runners-up of the 12 groups will reach next year's Africa Cup of Nations in Cote d'Ivoire.
