Liverpool midfielder Naby Keita gave Guinea an early lead in the 4th minute of the game, then Canaan Markneh equalised for Ethiopia in the 34th minute.
Former Barcelona midfielder Ilaix Moriba put Guinea in the lead again in the 42nd minute, then Morgan Guilavogui added the third in the 70th minute.
Kitika Jimma pulled one back for Ethiopia deep in injury time but that was not enough to get anything out of this game.
Guinea moved atop Group D with 9 points from 4 games, ahead of Egypt, who has 6 points after three games.
Ethiopia saw their hopes dented as they fell to the bottom of the group with only three points after four games, just like Malawi who played one game less.
