The CAF Champions League titleholders, Wydad, will face Egypt's Ahly in the final, which will be played over two legs on 4 and 11 June.
Sundowns' midfielder Themba Zwane opened the scoring for the hosts five minutes into the second half, but Wydad's defender Ayoub El Amloud headed an equalizer in the 72nd minute.
Peter Shalulile restored Sundowns' lead eleven minutes before the final whistle, but South African defender Mothobi Mvala scored in his own net to gift Wydad their ticket to the final.
It is another frustrating night for Sundowns who has produced a scintillating display throughout the tournament and were seen as top favorits for this year's title.
Wydad advance to the final for the second year in a row and will face Ahly in a remake of last year's final.
