The tightly contested game saw both teams struggle to find the net until Mauritanian midfielder Sidi Bouna Amar broke the deadlock in the 84th minute, clinching a crucial three points for the hosts.
With this victory, the Lions of Chinguetti, who have qualified for the AFCON three times previously, now sit second in Group C, behind Egypt, who secured a 3-0 win over Cape Verde on Friday, thanks to goal difference.
Botswana, who have never participated in AFCON, are third in the group with no points, ahead of Cape Verde.
Botswana will host Egypt in the second round of the group on Tuesday, while Mauritania will travel to face Cape Verde on the same day.
