"The cars of some Flamengo players suffered an attempted attack" at around 5:30 am (0830GMT) on a major artery in the seaside city, the Rio club said.
Four bullets were fired at the bullet-proof car carrying the team's Argentine goalkeeper Agustin Rossi.
Neither he nor the occupants of the targeted vehicles were injured, Flamengo said.
The Copa Libertadores is the South American equivalent of Europe's Champions League.
The players were returning from a game against Argentine side Central Cordoba in the northern Argentine city of Santiago del Estero.
The game ended in a 1-1 draw.
Rio's military police said they searched the area where the attack took place and brought the players to a police station.
Rossi, 29, a former keeper for Buenos Aires's Boca Juniors, moved to Flamengo in 2023.
He is one of the team's top players.
Flamengo is one of the favorites to win the Copa Libertadores but is currently only third in its group on five points, behind Liga de Quito and Central Cordoba, both on eight.
