The bodies were recovered after firefighting and cooling operations at Al-Haram Store Mall in the Hadayek al-Ahram district were completed.
They were being transferred to a hospital as authorities continued work at the scene.
The fire broke out at a six-storey building housing several shops, including businesses selling carpets, paints and plastic products, according to preliminary investigations.
Civil defence teams deployed fire engines and hydraulic ladders to contain the blaze, particularly on the upper floors, and prevent it from spreading to neighbouring buildings.
Authorities have not yet announced a final official cause of the fire.
Initial reports cited conflicting possible causes for the fire. One source said the blaze may have started following an air-conditioning unit explosion, while preliminary investigations were also examining the possibility of an electrical short circuit caused by heavy loads inside the building.
